Getting EndNote Set-Up

Basic EndNote Set-Up Instructions

Now that EndNote is installed, there are some basic set-up steps that need to be completed before you begin adding references to EndNote. Please follow the instructions below to finish setting up EndNote X9.


Once EndNote has been downloaded, users must create a Library before they can import any references to EndNote. EndNote Libraries and Groups allow users to sort and organize their imported references. The Library is the default organization level for EndNote, while Groups act as sub-folders within a Library for further organization of the references. Some users create one Library and use multiple Groups to organize their references for various projects, while other users create a new Library for each project. Each method has advantages and drawback; use the method that is most comfortable for you.


Creating an EndNote Library

  1. Open EndNote.
      For users creating their very first Library, EndNote will open with the center as an empty box.
  2. In the EndNote toolbar, go to File New.
  3. A dialogue box should open displaying a File Name / Save As field.
      By default, EndNote Libraries are saved in your Documents folder, but they can be saved elsewhere.
  4. Enter a name for your new Library, or leave the default name My EndNote Library, and click Save.
  5. Your new Library should now be open in EndNote and ready for use.

EndNote includes the JAMA citation style as one of its default citation styles. However, the College of Medicine requires a slightly modified version of the JAMA style that does not match EndNote's default JAMA style. To ensure that all students meet the College of Medicine's required standards for their JAMA citation style, the Health Sciences Library has created an EndNote Style Output File of the COM approved JAMA style. Please follow the steps below to upload the UCF College of Medicine JAMA Style to EndNote.

  1. Open EndNote.
  2. Go to the Health Sciences Library's JAMA Citation Guide.
  3. In the EndNote JAMA Output Style box on the guide, click on the JAMA_-_UCF_COM Style link to download the file.
  4. Double-click the downloaded JAMA_-_UCF_COM Style file to open it in EndNote.
      If asked to select a program to open the file, select EndNote & make it the default program for this file type.
  5. Once the file has opened in the Citation Style window, go to File Save As.
  6. In the Save As box, either keep the default style name or enter some version of JAMA-UCF-COM to differentiate it from EndNote's default JAMA style, then click Save.

  1. Close the Citation Style window in EndNote.
  2. In EndNote's toolbar, go to the Style dropdown box and select JAMA-UCF-COM to set it as the default style.
      Mac Users: Go to the EndNote toolbar or the Reference Panels on the right of the screen and find the Style dropdown box.

  1. If the JAMA-UCF-COM style does not appear as an option in the Style dropdown box, click on Select Another Style instead, search for the JAMA-UCF-COM style, and click on Choose to set it as the default style.

What are Terms Lists?

EndNote's Terms Lists are specialized journal lists provided to EndNote by various subject authorities. The Medical Terms List is a list of medical journal names, and their accepted NLM abbreviations, that is provide to EndNote by PubMed. Since the JAMA citation style depends heavily on these journal abbreviations, COM users must make sure they are using the most up-to-date version of this Terms List. Follow the steps below to upload the Medical Terms List into your EndNote Library.


Importing the Medical Terms List

  1. In the EndNote toolbar, go to Tools Open Terms Lists Journals Terms List.

  1. First-Time Users: In the Terms window of the Term List Box, make sure the Journals List is empty by deleting any Journals that are in the list.
      Updaters: Do not delete the Journals in the Terms window; proceed directly to Updating the Terms List below.
  2. Open the Lists window in the Term List box; select the Journals List and click Import List...

  1. EndNote should automatically open to its Term Lists folder; if it does not, the EndNote Term Lists can be found in the following locations:
    • PC/Windows: C:\Program Files (X86)\EndNoteX8\Term Lists
    • Mac: Applications\EndNote X8\Terms
  2. In the Term Lists folder, double-click on the Medical.txt file to import it to the Term Lists.
  3. In the Terms window of the Term Lists box, the Journals List should now contain approximately 14,000+ imported terms (actual number will vary based on updates made to the Medical.txt file).

  1. Repeat Steps 3 - 5 to import any additional Term Lists you want to include in your EndNote Library (i.e.: Biochemical, Veterinary, etc.).
  2. Once all Term Lists have been imported, simply close the Term Lists box. The newly updated Term Lists will be automatically saved.

Updating the Medical Terms List

  1. Follow Steps 1 & 2 above, but DO NOT delete the Journals currently in the Terms window.
  2. Open the Lists window in the Term List box; select the Journals List and click Update List...
  3. In the Journal List Update box, make sure that Abbreviation 2 is set to Alternate Journal (Alternate Title) before clicking OK.

  1. Repeat Steps 2 - 3 to update any additional Term Lists you have included in your EndNote Library (i.e.: Biochemical, Veterinary, etc.).
  2. Once all Term Lists have been updated, simply close the Term Lists box. The newly updated Term Lists will be automatically saved.
Quick Tip
The Medical Terms List will only require updating approximately once per year. However, the Medical Terms List, and any other desired Terms Lists, must be imported each time a new EndNote Library is created.

When EndNote is initially opened, users may receive an Update Notification. Users are strongly encouraged to update EndNote as soon as an update is available; keeping EndNote updated helps to reduce any possible compatibility issues. Please see below for information on checking for and installing EndNote updates.

All update examples are from EndNote X8 as EndNote has not yet issued any updates for X9.

  • Open EndNote.
  • Automatic: If an Update notification window appears, click Download and Install to update EndNote; your current version of EndNote will be displayed at the top of the Update Box.

  • Manual Update - PC: In EndNote's menu bar, go to Help Check for Updates. If updates are available, the Update Box from above will appear.
  • Manual Update - Mac: In EndNote's menu bar, go to EndNote X9 Check for Updates. If updates are available, the Update Box from above will appear.
